	<title><![CDATA[MITOS: improved de novo metazoan mitochondrial genome annotation]]></title>
	<description><![CDATA[<p><span>Allows automatic annotation of metazoan mitochondrial genomes. MITOS is a pipeline designed to compute a consistent de novo annotation of the mitogenomic sequences. 	<title><![CDATA[KAD: Assessing genome assemblies using K-mer copies in assemblies and K-mer abundance in Illumina reads]]></title>
	<description><![CDATA[<p>KAD is designed for evaluating the accuracy of nucleotide base quality of genome assemblies. Briefly, abundance of k-mers are quantified for both sequencing reads and assembly sequences. Comparison of the two values results in a single value per k-mer, K-mer Abundance Difference (KAD), which indicates how well the assembly matches read data for each k-mer.</p>

	<title><![CDATA[PHYMMBL]]></title>
	<description><![CDATA[<p><span>Metagenomics sequencing projects collect samples of DNA from uncharacterized environments that may contain hundreds or even thousands of species. One of the main challenges in analyzing a metagenome is phylogenetic classification of raw sequence reads into groups representing the same or similar species. Such classification is a useful prerequisite for genome assembly and for analysis of the biological diversity present in a sample. The newest sequencing technologies have simultaneously made metagenomics easier, by making the sequencing process faster, and more difficult, by producing shorter read lengths than previous technologies. Methods for classifying sequences as short as 100 base pairs (bp) have until now been relatively inaccurate, requiring metagenomics projects to use older, long-read technologies.&nbsp;</span><strong>Phymm</strong><span>, a new classification approach for metagenomics data which uses interpolated Markov models (IMMs) to taxonomically classify DNA sequences, can accurately classify reads as short as 100 bp. Its accuracy for short reads represents a significant leap forward over previous composition-based classification methods.&nbsp;</span><strong>PhymmBL</strong><span>&nbsp;(rhymes with "thimble"), the hybrid classifier included in this distribution which combines analysis from both Phymm and&nbsp;</span><a href="http://www.ncbi.nlm.nih.gov/BLAST">BLAST</a><span>, produces even higher accuracy.</span></p><p>Address of the bookmark: <a href="http://www.cbcb.umd.edu/software/phymm/" rel="nofollow">http://www.cbcb.umd.edu/software/phymm/</a></p>]]></description>

	<description><![CDATA[<p>MyPro is an improved genomics software pipeline for prokaryotic genomes. MyPro is user-friendly and requires minimal programming skills. High-quality prokaryotic genome assembly and annotation can be obtained with ease. It performed better than de novo assemblers and contig integration software. Produces more contiguous assemblies, higher N50 values and lower number of contigs.</p>

	<title><![CDATA[DIAL]]></title>
	<description><![CDATA[<p>A computational pipeline for identifying single-base substitutions between two closely related genomes without the help of a reference genome. DIAL works even when the depth of coverage is insufficient for de novo assembly, and it can be extended to determine small insertions/deletions. Our main motivation is to use this tool to survey the genetic diversity of endangered species as the identified sequence differences can be used to design genotyping arrays to assist in the species' management.</p>

	<title><![CDATA[funannotate: Eukaryotic Genome Annotation Pipeline]]></title>
	<description><![CDATA[<p><span>Funannotate is a genome prediction, annotation, and comparison software package. It was originally written to annotate fungal genomes (small eukaryotes ~ 30 Mb genomes), but has evolved over time to accomodate larger genomes. The impetus for this software package was to be able to accurately and easily annotate a genome for submission to NCBI GenBank. 	<title><![CDATA[Hercules: a profile HMM-based hybrid error correction algorithm for long reads]]></title>
	<description><![CDATA[<p><span>Choosing whether to use second or third generation sequencing platforms can lead to trade-offs between accuracy and read length. Several studies require long and accurate reads including de novo assembly, fusion and structural variation detection. In such cases researchers often combine both technologies and the more erroneous long reads are corrected using the short reads. Current approaches rely on various graph based alignment techniques and do not take the error profile of the underlying technology into account. Memory- and time- efficient machine learning algorithms that address these shortcomings have the potential to achieve better and more accurate integration of these two technologies. Results: We designed and developed Hercules, the first machine learning-based long read error correction algorithm. The algorithm models every long read as a profile Hidden Markov Model with respect to the underlying platformtextquoterights error profile. The algorithm learns a posterior transition/emission probability distribution for each long read and uses this to correct errors in these reads. Using datasets from two DNA-seq BAC clones (CH17-157L1 and CH17-227A2), and human brain cerebellum polyA RNA-seq, we show that Hercules-corrected reads have the highest mapping rate among all competing algorithms and highest accuracy when most of the basepairs of a long read are covered with short reads. It relies mainly on&nbsp;<a href="https://github.com/lh3/minimap2">minimap2</a>&nbsp;for alignment and&nbsp;<a href="https://github.com/isovic/racon">Racon</a>&nbsp;for making consensus sequences.</p>
<p>I made Rebaler for bacterial genomes (specifically for the task of&nbsp;<a href="https://github.com/rrwick/Basecalling-comparison">testing basecallers</a>).
