	<title><![CDATA[Flanker]]></title>
	<description><![CDATA[<p><span>Flanker, a Python package which performs alignment-free clustering of gene flanking sequences in a consistent format, allowing investigation of&nbsp;<span>mobile genetic elements (</span>MGEs) without prior knowledge of their structure.&nbsp;<span>Flanker can be flexibly parameterised to finetune outputs by characterising upstream and downstream regions separately and investigating variable lengths of flanking sequence.</span></span></p>

	<description><![CDATA[<p><a href="https://en.wikipedia.org/wiki/k-mer">What is a&nbsp;<em>k-mer</em>&nbsp;anyway?</a><span>&nbsp;A&nbsp;</span><em>k-mer</em><span>&nbsp;is just a sequence of&nbsp;</span><em>k</em><span>&nbsp;characters in a string (or nucleotides in a DNA sequence). Now, it is important to remember that to get&nbsp;</span><em>all k-mers</em><span>&nbsp;from a sequence you need to get the first&nbsp;</span><em>k</em><span>&nbsp;characters, then move just a single character for the start of the next&nbsp;</span><em>k-mer</em><span>&nbsp;and so on. <p dir="auto"><span>What is PhyloHerb</span>: PhyloHerb is a wrapper program to process&nbsp;<span>genome skimming</span>&nbsp;data collected from plant materials. The outcomes include the plastid genome (plastome) assemblies, mitochondrial genome assemblies, nuclear ribosomal DNAs (NTS+ETS+18S+ITS1+5.8S+ITS2+28S), alignments of gene and intergenic regions, and a species tree. It is designed to be a high throughput program dealing with lower quality data. Examples include&nbsp;<span>low-coverage (5x cpDNA) plastome phylogeny, recycling plastid genes from target enrichment data, retrieving low-copy nuclear genes from medium coverage (5x nucDNA) genome skimming</span>.</p>

	<title><![CDATA[Roary: the Pan Genome Pipeline]]></title>
	<description><![CDATA[<p><span>Roary is a high speed stand alone pan genome pipeline, which takes annotated assemblies in GFF3 format (produced by Prokka (Seemann, 2014)) and calculates the pan genome. Using a standard desktop PC, it can analyse datasets with thousands of samples, something which is computationally infeasible with existing methods, without compromising the quality of the results. 128 samples can be analysed in under 1 hour using 1 GB of RAM and a single processor. To perform this analysis using existing methods would take weeks and hundreds of GB of RAM. 	<title><![CDATA[LoRDEC: a hybrid error correction program for long, PacBio reads]]></title>
	<description><![CDATA[<p>LoRDEC is a program to correct sequencing errors in long reads from 3rd generation sequencing with high error rate, and is especially intended for PacBio reads. It uses a hybrid strategy, meaning that it uses two sets of reads: the reference read set, whose error rate is assumed to be small, and the PacBio read set, which is then corrected using the reference set. Typically, the reference set contains Illumina reads.</p>
<p><br> Usually, errors in PacBio reads include many insertions and deletions, and comparatively less substitutions. LoRDEC can correct errors of all these types.<br> After correction, a larger portion of the sequence of PacBio reads is usable for detection of region of similarity with other sequences, for aligning them to the contigs of an assembly, etc.</p>
<p>Why is LoRDEC different?</p>
<ul>
<li>It is efficient and can process large read data sets, included from eukaryotic or vertebrate species, on a usual computing server, and even works on desktop/laptop computers.</li>
<li>It adopts a novel graph based approach: it builds a succinct De Bruijn Graph (DBG) representing the short reads, and seeks a corrective sequence for each erroneous region of a long read by traversing chosen paths in the graph.</li>

	<title><![CDATA[LoRMA: A tool for correcting sequencing errors in long reads]]></title>
	<description><![CDATA[<p><span>An error correction method that uses long reads only. The method consists of two phases: first, we use an iterative alignment-free correction method based on de Bruijn graphs with increasing length of&nbsp;</span><em>k</em><span>-mers, and second, the corrected reads are further polished using long-distance dependencies that are found using multiple alignments. According to our experiments, the proposed method is the most accurate one relying on long reads only for read sets with high coverage. Furthermore, when the coverage of the read set is at least 75&times;, the throughput of the new method is at least 20% higher.</span></p>
