	<title><![CDATA[NGMLR: long-read mapper designed to align PacBio or Oxford Nanopore]]></title>
	<description><![CDATA[<p><span>CoNvex Gap-cost alignMents for Long Reads (ngmlr) is a long-read mapper designed to sensitively align PacBilo or Oxford Nanopore to (large) reference genomes. It was designed to quickly and correctly align the reads, including those spanning (complex) structural variations. Ngmlr uses an SV aware k-mer search to find approximate mapping locations for a read and then a banded Smith-Waterman alignment algorithm to compute the final alignment. Ngmlr uses a convex gap cost model that penalizes gap extensions for longer gaps less than for shorter ones to compute precise alignments. The gap model allows ngmlr to account for both the sequencing error and real genomic variations at the same time and makes it especially effective at more precisely identifying the position of breakpoints stemming from structural variations. The k-mer search helps to detect and split reads that cannot be aligned linearly, enabling ngmlr to reliably align reads to a wide range of different structural variations including nested SVs (e.g. inversions flanked by deletions).</span></p><p>Address of the bookmark: <a href="https://github.com/philres/ngmlr" rel="nofollow">https://github.com/philres/ngmlr</a></p>]]></description>

	<description><![CDATA[<p><span>YAMP is constructed on&nbsp;</span><a href="https://www.nextflow.io/docs/latest/index.html">Nextflow</a><span>, a framework based on the dataflow programming model, which allows writing workflows that are highly parallel, easily portable (including on distributed systems), and very flexible and customisable, characteristics which have been inherited by YAMP. Each workflow includes a quality assessment and filter section, followed by a workflow-specific analysis section. The pipeline functionality in Strand NGS allows users to execute a sequence of analysis steps with specific parameters - all without any manual intervention. This simplifies the analysis in large scale sequencing projects where every sample needs to be processed identically.</p><p>In this webinar we will discuss the pre-packaged pipelines present in Strand NGS. The packaged pipelines have well-chosen default parameters and are suitable for users analyzing data for the first time in the tool. We will also show how advanced users can customize pipelines and share them with other Strand NGS users. 	<title><![CDATA[ARC: pipeline which facilitates iterative, reference guided de novo assemblies]]></title>
	<description><![CDATA[<p>ARC is a pipeline which facilitates iterative, reference guided&nbsp;<em>de novo</em>&nbsp;assemblies with the intent of:</p>
<ol>
<li>Reducing time in analysis and increasing accuracy of results by only considering those reads which should assemble together.</li>
<li>Reducing/removing reference bias as compared to mapping based approaches.</li>
</ol>
<p><span>The software is designed to work in situations where a whole-genome assembly is not the objective, but rather when the researcher wishes to assemble discreet 'targets' contained within next-generation shotgun sequence data. ARC decomplexifies the traditionally difficult problem of assembly by breaking the reads into small, manageable subsets which can then be assembled quickly and efficiently in parallel. Applications include those in which the researcher wishes to&nbsp;</span><em>de novo</em><span>&nbsp;assemble specific content and a set of semi-similar reference targets is available to initialize the assembly process.</span></p>

	<title><![CDATA[WGDdetector: a pipeline for detecting whole genome duplication events using the genome or transcriptome annotations]]></title>
	<description><![CDATA[<p><span>WGDdetector pipeline that integrates all analyses including gene family constructing, dS estimating and phasing, and outputting the dS values of each paralogs pairs processed with only one command. We further chose four species (</span><em>Arabidopsis thaliana</em><span>,<span>&nbsp;</span></span><em>Juglans regia</em><span>,<span>&nbsp;</span></span><em>Populus trichocarpa</em><span><span>&nbsp;</span>and<span>&nbsp;</span></span><em>Xenopus laevis</em><span>) representing herb, wood and animal, to test its practicability. Our final results showed a high degree of accuracy with the previous studies using both genome and transcriptome data.</span></p>
