	<description><![CDATA[<p><span>mrFAST is a read mapper that is designed to map short reads to reference genome with a special emphasis on the discovery of structural variation and segmental duplications. mrFAST maps short reads with respect to user defined error threshold, including indels up to 4+4 bp. This manual, describes how to choose the parameters and tune mrFAST with respect to the library settings. mrFAST is designed to find&nbsp;</span><strong><span style="text-decoration: underline;">'all'</span></strong><span>&nbsp; mappings for a given set of reads, however it can return one "best" map location if the relevant parameter is invoked.</span></p>

	<description><![CDATA[<p>This sockeye&nbsp;software uses the Ensembl database project to import sequence and annotation information from several eukaryotic species. A user can additionally import their own custom sequence and annotation data. Individual annotation objects are displayed in Sockeye by using custom 3D models. Ensembl-derived and imported sequences can be analyzed by using a suite of multiple and pair-wise alignment algorithms. The results of these comparative analyses are also displayed in the 3D environment of Sockeye. By using the Java3D API to visualize genomic data in a 3D environment, we are able to compactly display cross-sequence comparisons. 	<description><![CDATA[<p>Collectively, the&nbsp;<strong>bedtools</strong>&nbsp;utilities are a swiss-army knife of tools for a wide-range of genomics analysis tasks. The most widely-used tools enable&nbsp;<em>genome arithmetic</em>: that is, set theory on the genome. For example,&nbsp;<strong>bedtools</strong>&nbsp;allows one to<em>intersect</em>,&nbsp;<em>merge</em>,&nbsp;<em>count</em>,&nbsp;<em>complement</em>, and&nbsp;<em>shuffle</em>&nbsp;genomic intervals from multiple files in widely-used genomic file formats such as BAM, BED, GFF/GTF, VCF. While each individual tool is designed to do a relatively simple task (e.g.,&nbsp;<em>intersect</em>&nbsp;two interval files), quite sophisticated analyses can be conducted by combining multiple bedtools operations on the UNIX command line.</p>

  <title><![CDATA[Salzberg lab]]></title>
  <description><![CDATA[
<p>We are a computational biology lab that develops novel methods for analysis of DNA and RNA sequences. Our research includes software for aligning and assembling RNA-seq data, whole-genome assembly, and microbiome analysis. We work closely with biomedical scientists to apply these methods to current problems arising in a broad spectrum of biological and medical research areas. We’re also part of the Center for Computational Biology, a group of 20+ faculty members and their labs at Johns Hopkins working on computational, statistical, and mathematical methods that can turn massive genomic data sets into biologically and clinically useful information.</p>

	<description><![CDATA[<p><span>BLASR (Basic Local Alignment with Successive Refinement) for mapping Single Molecule Sequencing (SMS) reads that are thousands to tens of thousands of bases long with divergence between the read and genome dominated by insertion and deletion error.</span></p>
<p>Here is how I use the blasr to align PacBio reads to the contigs (target.fasta). The &ldquo;target.fasta.sa&rdquo; is the suffix array from &ldquo;target.fasta&rdquo; generated by sawriter.</p>

<p>the output format option &ldquo;-m 4&Prime; generate the alignment coordinate. Not fully documented, but I can explain that to you.&nbsp;</p>
<p>I use a 24 cores / 48G ram server for the alignment. 	<description><![CDATA[<p dir="auto">AnchorWave (Anchored Wavefront Alignment) identifies collinear regions via conserved anchors (full-length CDS and full-length exon have been implemented currently) and breaks collinear regions into shorter fragments, i.e., anchor and inter-anchor intervals. By performing sensitive sequence alignment for each shorter interval via a 2-piece affine gap cost strategy and merging them together, AnchorWave generates a whole-genome alignment for each collinear block.
