Align your assembly to a reference genome using nucmer (from MUMmer package)
$ nucmer -maxmatch -l 100 -c 500 REFERENCE.fa ASSEMBLY.fa -prefix OUT
Consult the MUMmer manual if you encounter problems

Optional: Gzip the delta file to speed up upload (usually 2-4X faster)
$ gzip OUT.delta
Then use the OUT.delta.gz file for upload.
Upload the .delta or delta.gz file (view example) to Assemblytics
Important: Use only contigs rather than scaffolds from the assembly. This will prevent false positives when the number of Ns in the scaffolded sequence does not match perfectly to the distance in the reference.

The unique sequence length required represents an anchor for determining if a sequence is unique enough to safely call variants from, which is an alternative to the mapping quality filter for read alignment.

<p><span>Cactus uses substantial resources. For primate-sized genomes (3 gigabases each), you should expect Cactus to use approximately 120 CPU-days of compute per genome, with about 120 GB of RAM used at peak. 	<title><![CDATA[The wavefront alignment (WFA) algorithm]]></title>
	<description><![CDATA[<p><span>The wavefront alignment (WFA) algorithm is an exact gap-affine algorithm that takes advantage of</span><br><span>homologous regions between the sequences to accelerate the alignment process. As opposed to traditional dynamic programming algorithms that run in quadratic time, the WFA runs in time O(ns), proportional to the read length n and the alignment score s, using O(s^2) memory. 	<description><![CDATA[<p>NCBI have made changes the nr version 5 database, (nr_v5), to facilitate better search results and improved performance by reducing the number of redundant titles in the nr_v5 database used by webBLAST, which is also available for&nbsp;BLAST+ users.</p><p><span style="text-decoration: underline;"></span></p><p>The changes in nr preserve the taxonomic diversity of the entries in the database while reducing the number of titles for identical sequences. GenPept accessions are still accessible via&nbsp;<a href="http://www.ncbi.nlm.nih.gov/protein/$GENBANK_ACCESSION" target="_blank">www.ncbi.nlm.nih.gov/protein/$GENBANK_ACCESSION</a>&nbsp;or the IPG website&nbsp;<a href="https://www.ncbi.nlm.nih.gov/ipg/" target="_blank">https://www.ncbi.nlm.nih.gov/ipg/</a>.<span style="text-decoration: underline;"></span><span style="text-decoration: underline;"></span></p><p>The "Identical Proteins" link in the alignments section of the webBLAST results takes you to a full list of all accessions associated with a sequence.</p><p><span style="text-decoration: underline;"></span></p><p>For&nbsp;BLAST+ users downloading nr_v5: the database is now approximately 50% smaller, resulting in faster downloads and&nbsp;BLAST&nbsp;searches, and smaller disk space requirements. 	<description><![CDATA[<p>BLAST team added a new feature (Max 3' match), shown in Figure 1, to Primer-BLAST that limits the length of 3' exon matches when designing exon-exon spanning primers. 	<title><![CDATA[BLAST options, setting and defaults]]></title>
	<description><![CDATA[<p>BLAST stands for Basic Local Alignment Search Tool and was developed by Altschul et al. (1990) and significantly improved by&nbsp;<a href="http://www3.oup.co.uk/nar/Volume_25/Issue_17/freepdf/">Altschul et al. (1997).</a>&nbsp;It is a very fast search algorithm that is used to separately search protein or DNA databases. BLAST is best used for sequence similarity searching, rather than for motif searching. For searches using a query sequence of fewer than twenty residues,&nbsp;<a href="https://www.arabidopsis.org/servlets/tools/patmatch/">PatMatch</a>&nbsp;is the best choice. Another sequence alignment tool that may yield different results from BLAST, and may be useful for motif searching, is&nbsp;<a href="https://www.arabidopsis.org/cgi-bin/fasta/TAIRfasta.pl">FASTA</a>. To search nonplant datasets, try&nbsp;<a href="http://seqsim.ncgr.org/newBlast.html">NCGR BLAST</a>&nbsp;or&nbsp;<a href="http://www.ncbi.nlm.nih.gov/blast/blast.cgi?Jform=0">NCBI BLAST</a>.</p>
