  <title><![CDATA[NGSymposium in Computational Biology]]></title>
  <description><![CDATA[
<p>We have a great pleasure to invite you to the NGSymposium in Computational Biology to celebrate the 5th anniversary of the NGSchool Summer Schools. This international conference will make way for exchanging knowledge and experiences between experienced and early-stage researchers as well as bioinformaticians. The meeting will be held on 31.07 - 1.08.2020 in Warsaw. It will be a satellite event to the #NGSchool2020: Statistical Learning in Genomics. It will cover a wide range of topics from basic and applied biomedical sciences: bioinformatics, genomics, transcriptomics, computational biology, Machine Learning.</p>

<p>Registration of active participants will be open from February, 27 12 PM CET to April 17, 23:59 CET. In registration forms you will be asked for providing us with some basic information about yourself. You will also be able to submit your abstract. You can save your registration form after filling it partially and come back later to supply more data e.g. upload an abstract. Your registration will be completed only with the payment of the registration fee reaching our accounts - please make sure to transfer the money in advance!</p>

<p>Registration of passive participants will be open after closing of registration of active participants.</p>

	<description><![CDATA[<p>There are several bioinformatics tools that can be used to explore Simple Sequence Repeats (SSRs), which are also known as microsatellites. Here are a few examples:</p><ol>
<li>
<p>MISA: MISA (MIcroSAtellite) is a web-based tool that can identify SSRs in DNA sequences. It can be used to analyze nucleotide sequences from various organisms and can identify perfect, compound, and imperfect SSRs.</p>
</li>
<li>
<p>SSR Locator: SSR Locator is a web-based tool that identifies SSRs in both DNA and RNA sequences. It can identify perfect, compound, and imperfect SSRs, and can also filter out low complexity regions.</p>
</li>
<li>
<p>SciRoKo: SciRoKo is a software tool that can identify SSRs in DNA sequences. It can be used to analyze genomic and transcriptomic sequences from various organisms and can identify perfect, compound, and imperfect SSRs.</p>
</li>
<li>
<p>Primer3: Primer3 is a web-based tool that designs PCR primers for SSRs. It can design primers for perfect and imperfect SSRs, and can be used to design primers for SSRs in various organisms.</p>
</li>
<li>
<p>QDD: QDD (Quick Detection of Duplication) is a software tool that can identify SSRs in DNA sequences and can also identify duplicate loci. It can be used to analyze genomic and transcriptomic sequences from various organisms.</p>

</ol><p>These are just a few examples of the many bioinformatics tools available for exploring SSRs. Depending on your specific needs and research questions, you may find that other tools are more appropriate for your analysis.</p>]]></description>

	<title><![CDATA[RASTtk : algorithm for building custom annotation pipelines and annotating batches of genomes]]></title>
	<description><![CDATA[<p>The RAST (Rapid Annotation using Subsystem Technology) annotation engine was built in 2008 to annotate bacterial and archaeal genomes. It works by offering a standard software pipeline for identifying genomic features (i.e., protein-encoding genes and RNA) and annotating their functions. Recently, in order to make RAST a more useful research tool and to keep pace with advancements in bioinformatics, it has become desirable to build a version of RAST that is both customizable and extensible. In this paper, we describe the RAST tool kit (RASTtk), a modular version of RAST that enables researchers to build custom annotation pipelines. RASTtk offers a choice of software for identifying and annotating genomic features as well as the ability to add custom features to an annotation job. RASTtk also accommodates the batch submission of genomes and the ability to customize annotation protocols for batch submissions. This is the first major software restructuring of RAST since its inception.</p>

	<title><![CDATA[HivePlot]]></title>
	<description><![CDATA[<p>The&nbsp;<em>hive plot</em>&nbsp;is a rational visualization method for drawing networks. Nodes are mapped to and positioned on radially distributed linear axes &mdash; this mapping is based on network structural properties. Edges are drawn as curved links. Simple and interpretable.</p>
<p>The purpose of the hive plot is to establish a new baseline for visualization of large networks &mdash; a method that is both general and tunable and useful as a starting point in visually exploring network structure.</p>

	<title><![CDATA[SynVisio: An Interactive Multiscale Synteny Visualization Tool for McScanX.]]></title>
	<description><![CDATA[<p>SynVisio lets you explore the results of&nbsp;<a href="http://chibba.pgml.uga.edu/mcscan2/">McScanX</a>&nbsp;a popular synteny and collinearity detection toolkit and generate publication ready images.</p>
<p>SynVisio requires two files to run:</p>
<ul>
<li>The&nbsp;<strong>simplified gff file</strong>&nbsp;that was used as an input for a McScanX query.</li>
<li>The&nbsp;<strong>collinearity file</strong>&nbsp;generated as an output by McScanX for the same input query.</li>
<li>Optional&nbsp;<strong>track file</strong>&nbsp;in bedgraph format to annotate the generated charts.</li>
</ul>
<p>SynVisio offers different types of visualizations such as&nbsp;<strong>Linear Parallel plots</strong>,&nbsp;<strong>Hive plots</strong>,&nbsp;<strong>Stacked Parallel Plots&nbsp;</strong>and&nbsp;<strong>Dot plots</strong>. Users can configure the type of plots required and then choose the source and the target chromosomes that need to be mapped.
