	<title><![CDATA[SvABA: Structural variation and indel detection by local assembly]]></title>
	<description><![CDATA[<p><span>SvABA is a method for detecting structural variants in sequencing data using genome-wide local assembly. Under the hood, SvABA uses a custom implementation of&nbsp;</span><a href="https://github.com/jts/sga">SGA</a><span>&nbsp;(String Graph Assembler) by Jared Simpson, and&nbsp;</span><a href="https://github.com/lh3/bwa">BWA-MEM</a><span>&nbsp;by Heng Li. Contigs are assembled for every 25kb window (with some small overlap) for every region in the genome. The default is to use only clipped, discordant, unmapped and indel reads, although this can be customized to any set of reads at the command line using&nbsp;</span><a href="https://github.com/walaj/VariantBam">VariantBam</a><span>&nbsp;rules. These contigs are then immediately aligned to the reference with BWA-MEM and parsed to identify variants. 	<title><![CDATA[dnaPipeTE: a pipeline designed to find, annotate and quantify Transposable Elements]]></title>
	<description><![CDATA[<p><span>dnaPipeTE (for de-novo assembly &amp; annotation Pipeline for Transposable Elements), is a pipeline designed to find, annotate and quantify Transposable Elements in small samples of NGS datasets. It is very useful to quantify the proportion of TEs in newly sequenced genomes since it does not require genome assembly and works on small datasets (&lt; 1X).</span></p>

	<title><![CDATA[RNAcon: web-server for the prediction and classification of non-coding RNAs]]></title>
	<description><![CDATA[<p style="text-align: justify;">RNAcon is a web-server for the prediction and classification of non-coding RNAs. It uses SVM-based model for the discrimination between coding and ncRNAs and RandomForest-based prediction model for the classification of ncRNAs into different classes. The structural information based graph properties were used for the development of prediction model.</p>
<p style="text-align: justify;">The&nbsp;<a href="http://crdd.osdd.net/raghava/rnacon/RNAcon_v1.0.tar.gz">standalone version (Linux-based command-line) of RNAcon</a>&nbsp;is freely available for the global scientific community.</p>

	<title><![CDATA[BlobToolKit: A toolkit for genome assembly QC]]></title>
	<description><![CDATA[<p>Filtering raw genomic datasets is essential to avoid chimeric assemblies and to increase the validity of sequence-based biological inference. BlobToolKit extends the BlobTools<span>1</span>/Blobology<span>2</span>&nbsp;approach to simplify interactive and reproducible filtering.</p>
<p>BlobToolKit is comprised of four components:</p>
<ol>
<li><a href="https://blobtoolkit.genomehubs.org/btk-viewer/">BlobToolKit Viewer</a>&nbsp;allows browser-based interactive visualisation and filtering of preliminary or published genomic datasets even for highly fragmented assemblies.</li>
<li><a href="https://blobtoolkit.genomehubs.org/blobtools2/">BlobTools2</a>&nbsp;is a command-line program to convert assemblies and analysis results into datasets that can be further processed using&nbsp;<a href="https://blobtoolkit.genomehubs.org/blobtools2/">BlobTools2</a>&nbsp;and/or visualised in the Viewer.</li>
<li>The&nbsp;<a href="https://blobtoolkit.genomehubs.org/specification/">BlobToolKit Specification</a>&nbsp;features a formal schema and validator for the JSON-based BlobDir format used by&nbsp;<a href="https://blobtoolkit.genomehubs.org/blobtools2/">BlobTools2</a>&nbsp;and the&nbsp;<a href="https://blobtoolkit.genomehubs.org/btk-viewer/">Viewer</a>.</li>
<li>The&nbsp;<a href="https://blobtoolkit.genomehubs.org/pipeline/">BlobToolKit Pipeline</a>&nbsp;is a configurable Snakemake pipeline that automates all steps from retrieving public datasets through running analyses and generating a BlobDir dataset with&nbsp;<a href="https://blobtoolkit.genomehubs.org/blobtools2/">BlobTools2</a>, ready for visualisation in the&nbsp;<a href="https://blobtoolkit.genomehubs.org/btk-viewer/">Viewer</a>.</li>
