There are many mapping tools, and each one has its own specifications. Once we have two or more tools for similar purposes, how can we say which tool is better?
You should check the segemehl algorithm paper http://bioinformatics.oxfordjournals.org/content/early/2014/03/13/bioinformatics.btu146.full.pdf+html , in which they compare the mapping tools. For further detail of the Algo see http://genomebiology.biomedcentral.com/articles/10.1186/gb-2014-15-2-r34 and tool at http://hoffmann.bioinf.uni-leipzig.de/LIFE/segemehl.html and http://www.bioinf.uni-leipzig.de/Software/segemehl/
