I am new in Bioinformatics and I've a Computer Science background. Even though I read one/two papers in gene expression/pathway analysis, I would like to know your opinions about most recent activities/difficulties in gene expression/pathway analysis or in any other relevant branch. I appreciate your thoughtful suggestion.

I am currently working on comparative genome analysis. In my current research work, I extensively used KEGG, BioCyc, DAVID, STRING, Metacore and several other software/database/servers to make sense of genomic dataset.
In most of the cases the organism were not fully explored/analysed in wetlab and even well curated, therefore I found it was difficult to make any reliable decision/conclusion using other reference species. I specifically want a computational biologist to design an algorithm to predict the direct casual gene interaction using merely genomic sequences.
There is several work in progress, Google "reverse-engineering gene networks" for more updates.
Bioinformatics still an emerging discipline. So, what I do think is, to get everything organized and easily accessible, would take time. Thanks, for your answer.
